The ancient!Witherlord is the power of chaotic darkness. It is not exactly controlled by the bearer!Witherlord; it is more like the ancient!Witherlord has found a crack in reality in which it can squeeze so as to better carry out its destructive purpose.

Plotlines can be concurrent.  Also, officially, TLT is unbreachable by entities of great power.

Speaking of which, what happened to the person who appeared at the University of Universes? Did they ever find their way to admissions?

There was a Nameless End that did that already, all possible Nameless Ends already exist, a fellow Nameless End may be able to change them some, but not much overall.

This works, that's how most Nameless Ends get into Planes, or when Planar barriers and natural defenses start to collapse. This is part of my point, it wants to destroy, but is not "evil", similar to Ruin. In essence, the bearer!Witherlord is the ancient!Witherlord's connection to the Planes, the crack that it uses to enter. If the bearer!Witherlord is destroyed, the ancient!Witherlord will be unable to retain presence in the Plane. Some of the withergeists will probably remain, though.

yes, part of the Skien plotline is concurrent, but it has stalled and cannot continue on until the Witherlord is gone. Their goal is to Reunite, which they cannot do until the ancient!Witherlord is out of the world. The Quarkbeast is unofficial, by its nature. I think its funny and send it to various places to see what will happen. For goodness sake, I invaded the Insanity Clinic for the Moderately Brandofandonitis Afflicted with Darle's Chickens who chase people while wearing Shardplate. The one whom we are calling Bob is also not capable of continuing beyond a certain point until the Witherlord is defeated.

If they exist, it is only as echoes. What the Darkbeast has become is entirely because of the Witherlord. There is nothing that has happened that he did not intend.

Yes, but they are more real than echoes. they sit in the space between planes and wait, for the most part. The Darkbeast could be a holder of a portion of the Nameless End that eats worlds in a similar way to the bearer!Witherlord holding part of the ancient!Witherlord, this letting it eat universes instead of Planes.

It should not be able to interact with the plane afterwards for a bit, but I'm glad that that is the plan. It makes a lot more sense, in the long run.

He's holding back events which are the reason TOWWC Bob exists, so TOWWC Bob cannot progress. Alex is here to help fight an eventual army of uncontrolled withergeists, and possibly whatever Thaidakar's Shadow wants heroes for.
