It’s been mentioned by Brandon Sanderson in his mistborn annotations that metals piercing your body can be allomantically burned. Could someone burn away a sword stabbed through them? Could they compound a metalmind too large to swallow by having a small part of it pierce their body?

My gut reaction here is that it wouldn't work, since the sword wouldn't see itself as being swallowed Cognitively. But if there's a WOB...

You should be able to burn it... but probably not all of it and you'll still be left with a sword through your torso, which is a pretty big problem

But the sword would cognitively act as one whole object, so shouldn't you be able to burn the whole thing? If time is the issue, then you could always use duralumin.

If it was a bullet, maybe but an entire sword? That's too big. Metal balls did provide more amount of potential power that could be burned than metal flakes so the amount does matter.

And as Szeth Pancakes mentions above, the Sword isn't completely inside you, that might be an issue too

Isn't that what Miles does? His metalminds are stabbed into his body, and he's a compounder. It would be trivial to burn a little bit of Invested gold every now and then when it's literally attached to you 24/7.

Regardless of whether it's possible or not, I'm ready to bet that the alloy of the weapon would not be the good allomantic proportions, and hence it's be such a good idea to burn it.
