Because compounds aren't the same as individual elements :) It's clear that the gemstones don't have the same aluminum properties.

The alloy vs elemental metal issue on Scadrial makes it obvious that mixtures don’t have the same properties as their component ingredients. That doesn’t COMPLETELY negate the weirdness of aluminum showing up in so much of the important gems. (I mean, yeah, it really does, but whatever. It’s a fun, weird, coincidence.)

  2. With all the discussion of Aluminum AND talking about how ruby and sapphire are corundum, how did you miss that corundum is Al2O3? And for that matter, topaz is Al2SiO4(F,OH)2, emerald and heliodor as beryl are Be3Al2(SiO3)6, and at least one form of garnet (almandine) is Fe3Al2Si3O12. So six of the important gems on Roshar include 2 Aluminum atoms...diamond, zircon, smokestone, and amythest don't, but...there's got to be more to that connection. Aluminum is weird and now it shows up in 60% of the gemstones.
